You can view the relations between query subjects in object daigram window in FM, if there's a loop between three or more QS then it can cause improper outcomes in report, create a short-cut for QS and rejoin, to avoid ambiguity.

In cognos , framework manager is mandatory which means without package it is not possible to create a report.It may be possible in other BI tools like hyperion.

There is no security as such at reoprt level.you define it at the frame work level.
it would be package level, object level , row level in framework manager.
