In GL there is no org id. So how do we differentiate the data from different operating units ?

In GL you will have Set of Books Id defined for each set of books you define for the organizations.  Using SOB's ID you will distinguish the Books or Organizations.

Yes.. one work arround which can be suggested is as follows.

Generally while tranferring the data from subledger a Batch number will be created for General ledger transfer program(say in ap).This batch id is unique number for each of the batch transfered. this can help us in identifying the source of the transaction.
